Undertrays are largely an air flow management device, getting cooling air through the rad pack and engine bay while minimising drag etc.
I dare say there are other aspects regarding noise, water ingress etc., I've never been involved in bodywork development, only powertrain.

To update everyone

Undertray is still present ( you can look down from the top and see it beneath the engine).
I really am confused why the mot tester added that advisory and certainly won’t be going back.

However have now found out the side bonnet seal (under the bonnet) has gone awol. Anyone know the correct part number? Thanks
